I've used expedia.com.
I also find sometimes it's cheaper to book flights directly through the airlines. A lot of times they have discounted online fares.
Also, I check hotels.com for rates on hotels, then I go back to the hotel's website to compare prices.

i've booked with expedia in the past and had no problems! i was even able to get someone on the phone at 8pm the night before we wanted to leave to see if we could extend our stay and they were very helpful!
