Mexican- I like Rosa Mexicano- a few locations- 18th street by Union Square off 5th Ave and uptown by Lincoln Center- 61 Columbus Ave. Also- Dos Caminos- there is one in SoHo and one on Park Ave South- at 26th Street.
Japanese- Nobu all the way- one in Soho- one uptown- been to both and they are both good. Also Sushi Samba. Megu is popular now (62 Thomas Street b/w Church & W Broadway)- there's another one in midtown by the UN.
For seafood I've heard TONS of raves about Mary's fish camp although I've never been- West Village- (W 4th at Charles) & also Pearl Oyster Bar (18 Cornelia Street cross is 4th St).
IF you go on citysearch you'll see tons of reviews!

Japonica on 12th and University - fantastic, $$$, but big portions (bigger rolls than you have ever seen anywhere) no reservations though

Mexican-Zarela 50th and 2nd Ave. My favorite mexican place ever. The margaritas will kick your butt
Japanese: Sushi Yasuda 43rd Between 2nd and 3rd
Lobster/Fish: AquaGrill Spring St. If it's just fish you want: Esca 43rd/9th.
I heard Mary's is pretty good too.

I agree with all of the other recommendations, but here are some more local alternatives:
Mexican - Baby Bos on 34th and 2nd Sushi - Fusha on 58th and 1st or Aquamarine on 38th and 2nd Seafood - Wild Edibles on 36th and 3rd
