Applying to several positions within the same company??
So I went on a website of a certain company & am interested in 2 positions that they have posted.
Should I apply to both or does that make me seem flaky to the HR department?

I encountered the same thing. I applied to both. The interviewing/hiring (I later found out) was done by different people.
I say apply for both- keep all your options open!

That actually happened to me when I saw 3 so I just applied for all and was called on one for an interview. So I say go for it if you encounter that.

I work in HR - we have a careers website and the applications comes directly to me and my colleagues in HR. Sometimes candidates will apply to my positions and then for example, a position at a different location. It doesnt bother me that they apply for something else - BUT - if they apply for 2 completely different type of positions it makes me wonder what exactly they are interested in pursuing!

It's actually for the same type of position (title-wise) but for a different department.
