I've used Expedia and also the airlines directly. But never found much of a difference in price.

cheaptickets.com?
don't forget to try the budget airlines directly like Air Tran, Southwest, Jetblue---their prices don't usually show up much on the budget travel sites. (air tran does sometimes)

I use Orbitz and then book on the airlines directly. Orbitz, Expedia, etc. charget anywhere from $7-15 per ticket, it's hidden in their taxes and fees.
I had luck with vayama.com too, I think I found it through sidestep
