I usually call the place that runs near my LIRR station. I am in Bayside if you want the names/numbers if that would help you.

My company used to use Charge & Ride...sorry I don't have the #. They might only do corporate accounts though.

I use Carizma transportation they have always been reliable and their drivers don't drive crazy and the cars have always been nice and clean.
