This makes it a lot more confusing than it has to be. It's all very interesting, about Howland Reed and Lyanna as an alleged knight, but it's speculation. None of that is in the books. The important part is Lyanna and Rhaegar got together- whether it was consensual or rape is a point of contention, but Jon Snow is their son. Ned protected this secret knowing that Robert Baratheon would've killed Jon since he's a Targaryen.
This would make Jon Snow Dany's nephew.
ETA: I'd LOVE to see all of this go down in a prequel... pretty please HBO?!
