You can bring a garbage bag to put it in but 9 outof 10 times, you can ask the guy/gal who checks you in for a bag and they'll bag it up for you.

we checked it at the gate this weekend and didnt put it in anything, though now that i think of it, it would've been good to cover it incase anything down there spilled...oh well, live n learn

I posted the same questions about a week ago and people suggested getting a car seat bag. They have them at BRU and they even have wheels on them to make it easier to pull along.

We didn't check in our seat - but we had a big clear plastic bag (a leaf garbage bag) to put the stroller in - but honestly we didn't use it.
But I would definitely bring it with you to cover it up - I have a couple if you need it
