Also the Nautical Mile in Freeport.

In Greenport there is Claudio's. Its also a restaurant.

*105 Harbor in Cold Spring Harbor (it's not technically on the water, but just across the street)

Fat Fish in Bayshore is good, especially once it gets warmer. The food is good there too. There is also Captain Bills and Molly Mallone's both on the water in the same area.
