The "city" to me is Manhattan.
Technically it could be any of the five boroughs since they are all considered "New York City".
If I'm going to one of the other boroughs I refer to it by the Bronx, Staten Island, Queen & Brooklyn.

as everyone else said - Manhattan
when I go to Qns or Bklyn, I say I am going to Qns, Bklyn etc 
incidenatlly, my sister has been living in CA for almost 11 yrs and she now refers to San Fran as "the city"

This is, technically, true. The five boroughs make up the City of New York. However, anyone who lives here always refers to Manhattan as the "city".
We don't think of the others in that way. To me, anyway, they were always the "outskirts" of the "city" and were referred to by their own names.

I live in Brooklyn. The "city" is Manhattan. All of my friends understand it to mean the same thing, and they live in Staten Island, Brooklyn, Queens and on LI as well.

Another ditto! When I lived in Bkyln I would refer to the other borough or say Manhattan. But now being on LI I don't know why I say I'm going into the city lol. Maybe b/c it seems farther away now don't know.
