Does anyone run with their dog?
I've been trying to do this a bit recently, and even though it's so fantastic for him and I know he loves it I'm having difficulty. Here are my issues:
Even though I can run 5+ miles on my own, with the dog I can do 3-3.5 before I'm basically dying. I also have to split it up between walking and running, both because I can't get us at a good, steady pace and because he tries to stop to sniff/pee. (Also, as I mentioned, I seem to get far more tired far quicker with him than on my own.)
My dog can not be off leash. He is part beagle and he hunts squirrels, so he always needs to be leashed. That said, I can't figure out how to run well while holding the leash.
The second time was a bit better than the first, and I really can tell he loves it, plus he's exhausted afterwards which is fantastic. But I just can't seem to get a good rhythm going.
Any suggestions/tips for how to run well with my dog?

Hmm, my dog helps extend my stamina by serving as a distraction. I just find I have to be a cheerleader: every time she stops to sniff, I have to clap and call her in that sing-songy voice. But she cooperates with just that constant prodding.
My bigger problem with her is that she wants to run faster than me, and I can't sustain that pace for the long haul. Do you have any of that going on? Maybe that's why your stamina is less?

my DH runs with my boxer, instead of a regular collar/leash he puts a harness on him.

First, I walk them both. I make sure they do their business. Then I drop the non-jogging dog home and switch my girl to the retractable leash.
We walk outside and I lock the retractable at a good distance, a couple of feet. Long enough for her to stay right next to me, not long enough for her to lag behind my peripheral vision.
I don't give her a choice. I say "JOG!" and we go. She needs to match my pace, not the other way around, and if she lags, I make a corrective sound and tug the leash. It takes about a block for her to understand I'm not stopping.
Once she's in the groove, I unlock the retractable to give her a little more room. When I want to walk, I say "OK GO" which is our all-around release command so she knows she's allowed to sniff. But I'm consistent with "JOG" every time I start again so she knows what I expect of her.
I wish I could find a way to attach the leash to my waist so I didn't have to hold it but it's a long retractable and it's heavy. I don't have belt loops on my workout clothes, or I'd try to rig something up. Maybe, if you use a regular long leash, you could wrap it around your waist and snake it through the handle?

I think you will have more of a challenge with a boy, mine tends to sniff and mark a hell of a lot more than my girl. But if you do the commands, I usually start with a high-value reward. For my Ginger, it's praise or her ball. For Brinkley, it's food food food. 
Sometimes too, if I want to finish strong, I'll say "RUN!!" in a excited voice and take off. She always beats me, but it's just pure joy when she can go all out like that.
It's a really nice way to bond with them.

I'm so jealous of those of you who can run with your dog on a leash. I do run with mine, but only in my cul-de-sac or in the park, because she can hardly walk on a leash, much less run. I don't do it that much, though, because she gets lazy and tries to lie down in front of me to make me stop.

That's my boy dog. He just can't handle high-energy exercise. I thought if I kept adding 5 minutes every time we did it, I could condition him but he's just stubborn.
You could come by my house and pick up my Ginger anytime.
