Amicis in Mount Sinai is pretty good.
Ruvo in Port Jeff is nice too.

Lombardi's on the Sound in Port Jeff -- went recently to their restaurant, sat out on the deck, which is right on the gorgeous waterfront and the food was one of the best meals I have had in a very long time. It was excellent so I would say there.

The restaurant inside Danford's (I think it's called WAVE) is very good, and has outdoor seating right on the harbor.

Orto in Miller Place and Savinos Hideaway in Mount Sinai are AWESOME! I would be thrilled to get a GC to either place. And any restaurant in Port Jeff- Danfords (yes it's called WAVE), Pasta Pasta, The Fifth Season, Schafers, Tequilla Jacks, Pace's steakhouse, Ruvo are all nice sit-down restaurants in PJ.
Oh yea I second Alexandros in MS too! Amazing greek food and really fun drinks!
