I charged the batteries and put them in the a/c remote. I planted the seed and watered it and it sprouted. I think I found everything but I don't know what to do with it all. I have no clue what to do with the papers in the envelope and the computer.

Duh, I had that already, I just forgot. OK, I got an extra piece of wire out of the bottom draw.

I turned the light out and then checked the pot and there was a sprout, not sure if that is the reason it sprouted though.
Did you find the blue battery charger? If so, click under the desk and there is an outlet to plug the charger into (of course you have to put the batteries in it first).

You have to get behind the clock. A clue is to use one of the items you have on another to open a locked box.
