Not if they don't know his middle name or if you don't use it.
Folks still call AJ arianna and have no clue WHY I call her AJ. I never actually say her middle name I just use the nickname. Its what YOU use that will predict how others will call the baby. Family is excluded of course, but then again my family calls AJ, Bubbles and Nanas so they'll always make up their own.
I like James as a middle name the best, but that's just my opinion
ETA: actually I do like Scott but then he'd be BS! hahaha

I had the same issue with my Brendan..I wanted Joseph after my DH but I didn't want BJ...but I got over it...lol...and he has never been called BJ...I think that is really started if you want it too...
SO I think you will be ok! IF you ever use his initials...always include his last name initial as well so it will not be an issue...but my DS is 2.5 yrs and I have NEVER had to use his initials yet!!
