I was just in a tiny resort near Puerto Vallerta last week and had no issue.
I know you asked specifically about the Yucatan but as long as you avoid the border towns (Juarez, etc..) you'll be fine.

We just went to Riveria Maya Mexico and saw lots of roadside security checkpoints. There were military men with machine guns walking the beach. Supposedly, it's been that way for years. We did feel safe, but seeing it was unsettling at the time. I would def. go back though!!!

I went a few years ago and stayed at Playa del Carmen area. It was safe there since there are alot of tourists in the area and we stayed inside a gated resort. However, once we ventured outside to Tulum and Chichen Itza on our own, we had to be more careful.
I recommend PDC over Cancun or Playa Mujeres.

We went last summer to Playa Mujeres, stayed at the Excellence. We felt very safe on the resort and even travelled off the resort by ourselves by cab to the ferry to go to Isla Mujeres for the day. We felt safe that day and had no incidences and got back to the resort safely again by cab. The only time something kind of scary happened was while we were on our way back to the Cancun airport to come home. We had prearranged for a van service to pick us up, and while we were driving through the main part of Cancun, we got pulled over by the local police. The driver got out of the van to talk to them and we saw him arguing with them. When he came back he said the police were trying to get a bribe out of him. I was scared at the time because I didn't know what was going on, but we got back on our way and got to the airport safely.
Overall I would say its beautiful there and the resorts feel safe. The Excellence was gated and had guards at the gate. I think that as long as you travel smartly and stay at a reputable hotel that takes security precautions you should feel safe. If DH and I were to go back again I don't think we'd travel away from the resort on our own.
