You are having work done in your home, contractor accidentally cuts a wire that disables a KEY zone on your alarm. You have to pay $ 180 to get it fixed. Would you expect contractor to deduct from final invoice? There were no prior problems with alarm and technician shows you where they clearly cut it.

Yes. I would deduct it. Get a bill clearly describing the problem from the alarm company, and let the contractor know you will be deducting it from THEIR bill.

This happens all of the time. DH does alarms and constantly gets calls because workers cut wires to the alarm. I know I just signed a contract for new windows and it specifically states that we need to contact any alarm company to find out if they need to do anything before they do the work because they will have to cut the wires. Luckily DH is my alarm company and we went wireless instead of hard wired.
