Reaching out to hiring manager?
If you applied to a job internally you're really interested in and you know the hiring manager, would you email them to let them know you applied? If so how would you word it?
I don't want to assume that HR overlooked my resume but I also don't want to miss out on an opportunity because HR think I don't qualify either.

Absolutely!
Send an email and just say you are interested in position and you submitted your resume to HR.
If you work where I do, you need the manager to stay on top of HR.
