We took the Magical Express from the airport to the hotel. We didn't bring car seats. This is from the website:
Q.
Are car seats permitted on Disney’s Magical Express motor coaches?
A.
No. Car seats are not permitted in the passenger cabin and must be stowed in the storage compartment underneath the motor coach.
Children can sit on an adult's lap or occupy their own seat.

If you are renting a car, I recommend bringing your own car seats. The rental car companies charge an arm and a leg and you don't know the history of the seats.
If the babies are lap children, you can either check them with your luggage or check them at the gate and pick them up when you exit the plane.
