Every town is different. I would call the town and straighten it all out. You don't want open permits in your file in case you ever decide to move.
I really don't know the difference between a variance and permit but believe they are going to inspect the work before you can get a CO, so hiding the fact that you finished the basement might not be possible. You have the permit, I would just do it legally. I tried to sell my house not knowing their wasn't a CO for my finished basement since I bought the house this way, and I lost the deal and a lot of money!!!
Good luck!! Have fun with the basement. I can't wait to finish the basement in my new house!!

I would do all the work according to the plan that had the variance. One the inspector comes to do the final work ask him what is the best way to clear up the other set of permits. Usually the permits are good for 2 years.
