Things to do in Boston in the winter
DH and I are taking Luca to see my family New Year's Weekend. We are planning on going to the aquarium on New Year's Day (I checked, it's open ) and I wanted to do one other thing. I am sure we'll try and head over to Quincy Market at some point but it's not a necessity.
Any ideas of what we can do with a 16-month-old?

Go to the Boston CHildren's Museum. I have been there as a child and adult and loved it both times.

I was looking at the Children's Museum and as long as that's close to the aquarium, we can easily do that too.

We are leaving 1/1, so we won't be there for NYE - I can't imagine getting a hotel then!

We just went in October when DS was 7 months. We did a tour of Fenway which was fun!

I used to live in Boston with my girls, and am happy to answer any questions you have.
You can walk from the aquarium to the children's museum with a stroller.
Going to the "frog pond" to watch the ice skaters is always fun.
The Science Museum would be more fun for the grown ups, and has plenty for a toddler to explore as well. Not walking distance, but right near a subway stop (And the Boston subway is so much cleaner and safer feeling than New York).

Personally, I'd do the Museum of Science over the Children's museum. Museum of Science (cambridge) is more accessible from the aquarium (take blue line from Aquarium to Gov't Center, switch to the green line to Science Park.... although I'd personally walk the block to haymarket and take the green line from there) than the Children's museum (Inconvenient to get to via the T which then requires a 3 block LONG walk from the train station or a bus ride, and IMO a long walk from the aquarium if it's cold and windy.) And like PP pointed out, there is more to do at the MOS than Children's museum for the whole family, and I think they're price pretty similarly.
Other nice places for outdoors are the Arnold Arboretum,( you'd be able to let DC run around a bit).... Love the idea of Frog pond/Boston Commons, Duck Tours are fun too... I used to LOVE going for walks along the Charles River/Storrow Drive area growing up.

We went to the Boston Children's Museum and it was super cute. I'd highly recommend it.
You could also go to Prudential Center. They have a nice holiday display and indoor mall so you could stay warm. I used to work in that building and saw strollers all the time. Christian Science Center, Mapparium, Copley, Newbury St, etc are all right there and worth a visit. There are tons of good eats in the area too.
Other places that come to mind are Harvard Square, Faneuil Hall, Boston Commons, Museum of Fine Arts.
You may want to do a duck tour too. I went with my family from overseas and they seemed to enjoy it. My cousin brought her daughter (toddler) and she loved it.

Ok I know it's not for kids, but please go to Stephanie's on Newbury!!! It is the most amazing restaurants and they have the best mac and cheese....their food is to die for.
I just had to chime in with that.

Stephanie's was one of my all time favorite places to go to for brunch. Yum!
